In a medium bowl, crack the eggs. Add milk, salt, pepper, chopped beef bacon, and shredded cheddar cheese.
Whisk the mixture until everything is well combined, then set aside.
Take each bagel and use a serrated knife to cut a circle about a half-inch from the outer edge, and another circle around the inner hole. Be careful not to cut all the way through.
Remove the ring of bread from the center of each bagel. Press down the remaining bread inside the bagel to create a well for the filling.
Place the hollowed-out bagels on a parchment-lined baking sheet.
Carefully pour the egg mixture into each bagel well, distributing it evenly.
Bake in the oven until the eggs are set to your liking.
Once baked, remove from the oven and garnish with a sprinkle of flaky sea salt and freshly cracked black pepper.
