Roll up the flour tortillas tightly. Using scissors, cut the rolled tortilla into sections approximately the height of your muffin tin cups.
Place each cut tortilla section into a muffin tin cup, allowing it to unroll slightly to form a cup shape.
In a separate bowl or pitcher, whisk together the eggs and milk to create your egg mixture.
Pour the egg mixture into each tortilla cup, filling them about halfway.
Layer in the cooked bacon bits, shredded cheese, and diced jalapeños.
Season the tops with salt and black pepper.
Bake at 375°F (190°C) for 15-20 minutes, or until the eggs are set and the tortillas are golden brown.
Remove from the oven, let cool for a few minutes, and serve with hot sauce if desired.
Store cooled cups in an airtight container in the refrigerator for up to 5 days, or wrap individually and freeze for up to 3 months. Reheat in a 350°F oven for 10–12 minutes.

Try sharp cheddar, Monterey Jack, pepper jack for heat, or Mexican blend cheese. Any melting cheese works.
Fresh tortillas work but may tear when pressed into the tin. Slightly stale or room-temperature tortillas are easier to mold without breaking.
Bake until the egg centers are set and a toothpick inserted comes out clean, about 20–25 minutes. The tops should be lightly golden.
